Leroy Sane took control for the visiting Citizens only five minutes into the first half, receiving the ball in distance to dribble past goalkeeper David Ospina before scoring on Sunday.
The Gunners waited until the 40-minute mark to even it on a Theo Walcott goal.
Arsenal’s breather did not last long, with Sergio Aguero scoring Manchester City’s second goal two minutes later.
Eight minutes into the second half, Shkodran Mustafi revived the hosts’ hopes by scoring the second goal for Arsenal on a header from a cross executed by Mesut Ozil.
Sunday’s draw marks Arsenal’s third game in a row without a victory in the EPL.
The Gunners have 51 points and are in sixth place, with two postponed games to go against Southampton and Sunderland.
Pep Guardiola’s Manchester City squad continued to bleed points with a third consecutive draw. The team previously had ties against Stoke City and Liverpool.
The Citizens also failed to regain third place from Liverpool, which won the Merseyside derby 3-1 on Saturday against Everton.
Manchester City now has 58 points and is in fourth place, with one postponed match to go against West Bromwich Albion.
